Animal Genome DataBase

Animal Genome Database (AniGD) is a repository of five pan-genomes, including tribe Caprini, genera Bos, Sus, Gallus, Anas, as well as all the Ruminantia genomes. It was designed and constructed as a detector of sequences, variations and expressions. The website provides useful resources for the study of animal populations, evolution and phenotype. It also provides our novel developed software CNVcaller to detect and genotype copy number variations (CNVs) from population resequencing data. Then the results can be used for GWAS analysis and downstream experiment. The current release of the AniGD contains Caprini pan-genome and CNVcaller. Other sections will be open subsequently.

Information in the AniGD can be accessed in the following ways:

  1. Search:
    • Search by gene, position located on chromosomes or scaffolds, species specific sequences, etc.
  2. Sample Table:
    • Query sample breeds, sample distribution region, etc.
  3. Tools:
    • Alignment sequences to reference genome or pan-genome using Blast tool.
    • View gene annotation, frequency, SNPs, and expression using genome browser Jbrowse.
  4. Download:
    • All data formats, including raw data, fasta, gff3, vcf, bam, and etc provided in ftp server.
